Ok I found the "hack" myself. The option is called "media" and not media
box (if only I would have kept my old presentations as xml rather than
meta-pdfs :( ).

So if someone else wants to reactivate the page settings in 6.0 preview
28 just add

media="0 0 800 600" or media="0 0 1024 768" in the info section.

Example:
<ipe version="60028" creator="Ipe 6.0 preview 28">
<info media="0 0 1024 768" created="D:20071025164754"
modified="D:20071025190442" pagemode"fullscreen" />
