Ipe is fully scriptable in Lua, so you could make a script that replaces 
the picture inside the Ipe document.

It might be easier to keep the Mathematica picture and the Ipe 
annotations separate.  That is, you'd make the annotations in Ipe by 
importing the bitmap, drawing the labels, and then deleting the bitmap 
again.  In beamer you could then import both the bitmap and the 
annotations on top.
