Well, you CAN make them invisible, of course, by changing the page
presentation (Ctrl+P).  The idea was that layer visibility was a
screen property only, and that PDF output would depend on the
presentation settings.

But I agree that if no presentation has been defined the default
should be to hide invisible layers, so it'll be changed in the next
version.
