Hi,

Wouldn't Ipe be even greater if hidden (invisible) layers were
invisible in the pdf and eps files as well?

One use of layers is to create a set of guide lines (or general
objects) to snap to; these go into a separate layer. You don't want
these helper objects to appear in the final image (hence the request),
but simply deleting their layer after finishing the image makes
further editing awkward.
